Equip your best cloak and scanner modules, get some buffs target enemy ship (use some Quantum Flare's if you got any), press button (it's in the actions tab)= you hacked. Reward can range from research points/enemy planet location to some of your planet location if you mega fail. Expect traps and/or retaliation for a while. That's how it works.
