I just finished getting my second logic servo. My understanding was that the reward was 20 energy and 60 hull. Double if you were a vygoid.

I am vygoid and did get the double bonus of 40 energy. However I was relatively certain that I only got 60 hull, but I repaired so fast the first time. I wasn't sure.

This time I didn't repair and need to repair 60 hull. Which i guess means i only got 60 hull. Does the vygoid bonus only apply to the energy aspect of the reward?

The hull doesn't double.

Yes, the Vygoid/Zolazin bonus only applies to the energy portion of the module.
