Credits CR are the in-game currency used to pay for many actions:

Daily ship upkeep (automatically withdrawn from player coffers each day)
Daily Legion Base upkeep (automatically withdrawn from legion base coffers each day)
Repairing damaged/disabled ship Hull
Building ship Modules (often requires Minerals as well)
Repairing ship Modules
Repairing Allies
Building Legion Base modules
Constructing Structures on Planets (often requires Minerals as well])
Buying Minerals
Undertaking certain Missions
Colonizing or invading Planets
