Seeing how the enemy npc factions such as the crimson blades are being annihilated by the rest of the galaxy I think its logcical that these factions start to ally themselves with others or even form a grand counter council to oppose those on the side of the law.

Possible smaller coaltions
Crimson Blades - Dark smugglers. Seeing how the crimson blades are a guild of theives and the dark smugglers are a guild of smugglers dealing in stolen goods it would make sense for these two to ally for mutual benifit

Sha'din coalition - Rogue Science Leauge. Like with the crimson-dark alliance these two would work together mutualy. The sha'din extract data from systems of enemy ships and bases and the rogue science Leauge are best placed to exploit that data for the greatest benifit.

Drannik Automotons - Terrarain outsiders. With the primary goal of the Terrarian outsiders being colonization and controll of vast regions of space a self replicating defence and offense force would be invaluable to the continued expansion of these factions.

These coalitions could maybe have 1 or 2 bosses/elites each combining the strengths of both factions and with unique drops.

Larger overall coaliton.
Terrarian Outsiders, Rogue Science League, Crimson Blades, Dark Smugglers, Styrll Order, Lazuli Syndicate ,Sha'din coalition.

A idea of a council of these rival npc factions with the aim of forcing back against the continued onslaught of the forces of the game I would feel could make a very nice mission chain. Maybe with the aim of trying to break this coalition up by turning the members on each other and dividing it down the middle leaving in the aftermath the smaller coaltions, allowing the npcs to spawn like with the slitheon and prehaps 1 mega boss that is a reminant of the original coalition.
