Im a bit confused on how the attack and defence works.

As shown on the picture above, I have about 6498 attack and 5464 defence, the NPC that im attacking has 700 attack and 600 defence. I dont understand why im only dealing about 295 attack on such a weak NPC.

but if you compare the next NPC which has about 886 attack and 886 defence i did 622 damage

600 defence = I deal 295 damage
886 defence = I deal 622 damage

something is wrong with the calculations.. can you please explain..

it may be an attack limit on each on. Since the Drannik is a set rank at 120 it has a lower deck there for its damage limit is lower as well. Where as the charger bing a matched rank and set up to rank 260 with you has a higher deck size there for you can deal much more damage to that one. Just like if you attacked a rank 120 player you would not be able to do as much damage to him as if you attacked some one closer to your own rank. Again I don't know for sure but this is what I would think it would be.

I think the related issue is that my attack is about 1/2 of yours and I'm doing almost the same damage to the drannik that you do.

It looks like there's some kind of damage cap in place with the NPC's level.

if there is a damage cap then whats the use of building massive and expensive weapon just to be nullified by a damage cap.

I don't mind the damage cap if the high level weapons don't cost that much of a trouble to research and pay daily upkeep on..

On a few of the NPC's there is but most of them there is not. High attack makes killing boss types and others easer.
